Basically I'm looking for a program that I can use to edit WAV or MIDI
files or any other kind of sound format in, that allows me to change
the frequency in the file with modulo, so that I can enter a number
and all the frequencies will be adjusted to the nearest frequency that
gives 0 when modulo is used. I.e. change every frequency to be a
multiple of 100 Hz, so 149 Hz would be 100 Hz, and 151 Hz would be 200
Hz.

I don't know if this technique has a name, or even if this is possible
or implemented in any existing program, I have not been able to find
anything as I am not entirely sure what I should search for. Also it
doesn't matter what sound format it supports, even if it's just one, I
basically have no idea which format is best with storing frequency
numbers, WAV, MIDI or a third format.

I hope someone can aid me in my search for this program, at least give
me a name if there does in fact exist such a program.

i'd say, reaktor. i suppose you could do that with a few modules.
